The Three Stooges are being gay, while kind of funny. isn't really the funny part of the comic—the funny part is realizing that some kid is reading his gay Three Stooges fanfiction out loud in class. Both of these represent a type of humor I'll call "subversive" humor: We find things deviating from the norm and going against our expectations funny. It doesn't necessarily have to be about a taboo subject like sex, although that kind of stuff obviously tends to be the most subversive of norms and therefore gets the biggest reaction. I would classify something like the classic "big tough-looking guy is actually sensitive and feeble" in the same category.
Just being subversive usually stops being funny pretty quickly, though. The second layer of humor in this comic comes from the recontextualization of the gay Three Stooges into a kid reading gay fanfiction in class. The important part is that this isn't directly stated—the reader has to make that connection himself. This adds a layer of wit to the whole thing. Note also that the conclusion that Larry sodomizes himself with a tree branch is left for the reader to draw. I believe Freud wrote extensively on how witticism of this kind functions in one of his books.

We can see a similar pattern in >>7153118: The visceral layer of the joke is the surprise of the reveal that the native has fucked a goat. The witty layer is the reader making a connection between "white goats sometimes give birth to black goats" and "a black woman gives birth to white baby due to having sex with a white man" and recontextualizing the black goat as "a white goat gave birth to a black goat due to having sex with a black man." The setup exists to provide an internally consistent setting for this recontextualization to take place. The humor arises from a combination of surprise, deviation from normality, and clever overlapping of concepts.';
