Well since you're being vague I'm going to assume as a standard whatever it is cant be significantly penetrated by tank rounds or Hellfire missiles, i.e. you need much more than 1000mm RHA penetration to kill one.


Nukes are piss for energy density, like an HE shell it spreads out all over the place, so it's not going to be great at penetrating anything giant with a body stronger than steel. To get good penetration with a nuke you're going to need to have some kind of lensing effect, i.e. like a Casaba Howitzer or at the very least some kind of primitive shaped charge.
16in guns are unironically more likely to penetrate deeply into a Kaiju than a conventional nuke, though obviously a nuke is worth a try if it's what you have.
Even if you argue the Casaba Howitzer is off limits due to developmental time, an engineering team should be able to put together a simple lensing system for a nuke in a couple of days at most, which will still magnify it's penetrative powers by a factor of ten.
Other than that, It should be extremely simple to quickly rig up some large scale conventional missiles with shaped charge warheads rather than HE. A 1000 pound HEAT warhead should penetrate fantastically, and current models of HE bombs go up to around 20,000 pounds or explosives.
Also, there's always the option of ramming a hyper-sonic missile into whatever you're fighting at mach 20. With an object the size of a trailer at mach 20 even something that laughed off a ten megaton blast at close range would get a hole bored through it.

Besides things that already exist or can be made to exist at short notice
Large scale APFSDS rounds, scaled up for use in 16 inch guns or larger, would have phenomenal energy density, capable of penetrating an absurd amount of armor material, and wouldn't take all that long to develop.

Railguns and rods from god style orbital weapons are an obvious suggestion.'
