Time crunch, burn out, no solid plan, Capcom was working on tons of games. X4 seems like it was a rush job to get something out on the Saturn. Allegedly at the point it was being made Sony didn't want to release 2d Mega Man games and Capcom forced their hand by going forward with a Saturn release of X4, so Sony agreed to allow X4 and 8. X5 seems like they were trying a bunch of new ideas to make the game feel more like other games of the time, make the world feel more alive and that your actions actually matter, more focus on story, then they ran out of time and rushed it out. X6 wasn't originally supposed to exist, end of the Playstation's life cycle, I think they just took everything they had worked on for X5 but hadn't released and cobbled it together into something that's at least playable. I think that's also what they did with X3, some ideas are obviously unfinished or barely working in that game.

X7 was just not surviving the jump to 3d combined with being out of good ideas. Game sucks, was seriously disappointed.'

The original plot linework was written by Hayato Kaji and Keiji Inafune (whom wrote everything mainline from MM4 up to X3 as a duo) and was supposed to be a more ambiguious story where nobody's right. Because they were raised to higher positions due to seniority per Japanese corporative life, Koji Okohara from the arcade Capcom division was brought in and reworked the plot, as he thought it wasn't a good look to make the the heroes' side so ambiguious.

The move was met with split decision, Inafune when interviewed by Comic Bon Bon (and later by another magazine in the mid-00s when the X4 manga got uncancelled) praised Yoshihiro Iwamoto's version of the X4 storyline saying something along the lines of "that's how the game's story should've been executed".

It was actually a jab at Okohara, who went on to direct X5 through X7. After X7 he got demoted/"transfered" to the mobile game division (as in, the old cellphone games, pre-smartphone) and was replaced by a different director in X8.
